Hello Is it ok to wrap the bonnet with a transparent vinyl before starting the moulding?  In order not to damage the bonnet paint.

It is fine as long as you are using PVA release agent. Otherwise the gelcoat will attack the vinyl.

I am a bodykit manufacturer in HongKong. According to my 6 years experience on Hood molding. It was impossbile not to not
damage the bonnet paint for no matter what protections that you do!  Its just maybe damaged minor only!
