I think we've all been through this one! I only do hand lay projects, I just find it easier. The first one os often caused by the bag moving the fabric once you've pressed it into the mold. It especially occurs on flanges etc. Try trimming your cloth shorter if you can. The pin holes is another pain. I find carbon wets out very easily (almost too easily) which makes it seem that you dont need to work it too much. I foound that this gives pin holes but a stable laminate. If you make sure you go over the whole area pressing the resin in with the brush (even if it appears properly wetted out) it will help get rid of these.
Using polyester with vacuum may make both these problems worse. You could pull out the styrene which is quite volatile causing bubbles and a poor resin matrix. I can really recomend the EL2 resin. Its a nice, low viscosity, easy to handle resin. I dont use any other on carbon now.
