Answers as follows:
Will epoxy stick to the mat paint or is the black base coat crucial to the whole shinning process.
Epoxy should stick to the paint fine. One important thing to think about is how well the paint is sticking to the metal? - If it's a professional-type 2-pack (2k) paint then this bond should be good, if it's a rattle-can paint then this could be the weak-point in your bond between the carbon skin and the part.
If I was to use the black base coat epoxy will their be any sort of colour run between the black base and any subsequent layers
No, you only stick the carbon onto the basecoat once the basecoat has partially cured to a 'tacky' point. You stick the carbon to it and then allow the basecoat to cure. This means that there can be no subsequent bleeding of the basecoat's colour through to your clear layers above.
I'm wanting to display the black and yellow weave, will it black out the yellow or would i be better to put a clear epoxy down over the yellow paint and skin the black & yellow over a clear base.
What will happen when the epoxy wets out the kevlar fibres is that they will go slighlty more transluscent. When then do this, the colour of whatever is underneith will 'tint' the fibres above meaning that on a black part (or black basecoat) the kevlar will look like a darker yellow. On a yellow part (using a clear basecoat) the kevlar will look brighter but you will of course see the 'yellow' underneith between the nodes of the carbon weave.
You need to choose between the two. Both will work, one will give you brighter 'yellows' but visible yellow between the darker carbon fibre fibres and one will give you no visible yellow between the fibres but a duller yellow.
