Is the honeycomb resting on a wooden surface? In essence the bubbles have to come from somewhere. sometimes on wood, resin can soak in displacing air during the cure. It is possible you may have some air trapped under the honeycomb on the cell edges that is hard to see. Once you have done the initial degas, as the resin heats up with the cure, the bubbles expand and it may be enough for them to dislodge and float into the resin causing the issue.
It could be some kind of reaction to a coating on the honeycomb. Most plastic based materials are generally fine with epoxy resin.
